Dan, yes, you would setup Magento exactly like you would if you were download orders which are in other statuses.

1. Create a new Order Status in System, Order Statuses.
2. Assign the new status to the 'complete' state (per the screenshot).
3. Now, after downloading you can mark the completed order with the new completed state.
